I see you originally posted your question the other day ... sorry, for some reason I missed it!
Interesting problem .. you're correct that running the system recovery on your main drive should not affect your second internal drive.
But what to do about it?
Normally, a drive that shows up in Disk Management, but does not have a drive letter assigned, means that the computer does not recognize that the drive is formatted, or does not recognize the type of format.
I would first remove the drive, and plug it into another computer (purchasing an external case, if necessary) and make a backup of all your important stuff.
Then I would put the drive back into the original computer and work with it.
In the Disk Mangement window, you see all your drives and partitions listed, along with the "File System" type. What does it say for your second drive?
